He was drafted 56th overall by the New York Islanders in the 1996 NHL Entry Draft. He was traded to the Ottawa Senators in 2001 and signed with the Bruins in 2006. He was also named captain of the Bruins on October 3, 2006, having just arrived with the Bruins a few months earlier, becoming the third Slovak to be named captain in the NHL, after Stan Mikita of the Chicago Black Hawks and Peter Šťastný of the Quebec Nordiques

Thanks to his defensive skills and slap shot, he participated in the All-Star Game in 2007 and 2008, where he won the fastest shot competition each time ahead of Sheldon Souray (2007) and Vincent Lecavalier (2008), with a shot over 166 km/h (103.1 mph). In 2009, at the 57th NHL All-Star Game, he broke the record for the most powerful shot in the NHL with 105.4 mph (169.6 km/h), a record previously held by Al Iafrate. He bettered that record at the 58th NHL All-Star Game with a shot at 170.4 km/h (105.9 mph). At the 59th NHL All-Star Game, he pushed the record back to 175.09 km/h (108.8 mph).

In a 7-0 win over the Carolina Hurricanes on January 17, 2011, he scored his first career hat trick with three goals in one game. He is also the fourth defenseman in Bruins history to accomplish this feat after Bobby Orr, Raymond Bourque and Glen Wesley.

On March 8, 2011, during a game against the Montreal Canadiens, he seriously injured Canadiens star winger Max Pacioretty after applying a violent body check in front of the bench. Pacioretty's head hit the corner of the glass before falling back onto the ice, leaving him with a fractured fourth cervical vertebra and a concussion.

However, he was not suspended by the NHL. The Montreal Police Department launched an investigation into the accident  while some politicians debated whether they should legislate against ice hockey violence.

Just over three months later, he won the Stanley Cup with the Bruins, defeating the Vancouver Canucks 4-3 in the final. He became the second European captain in NHL history to lead his team to the Stanley Cup, after Nicklas Lidström in 2008.

He is the flag bearer for Slovakia at the 2014 Winter Olympics in Sochi. On December 30, 2020, a few days before the start of training camp, being a free agent, he signed a one-year contract of $750,000 with the Washington Capitals.

Why I decided to take Zdeno as a player for the VHLM! I think he is a very resourceful player who can go far despite his age! That's why I wanted to participate and join the Saskatoon Wild
